Video with SD PAL can't be deinterlaced, scaled from 720x576 px to 768x576 px (for pixel aspect ratio 1.067) and encoded with H.264.
The problem persists also in the versions 4.0.7 (with Mac OS X 10.6.8) and 4.1 (with Mac OS X 10.9.1).
In some circumstances the encoding works, e.g. when the first or last line of the picture is set to black with the cropping and padding settings.
This site as a read me file, but in an old version with Apple Compressor 4.1.1.
Screenshots which show the settings used for encoding in Compressor:
The screenshot #07 contains the error message after the encoding has failed.
Sample video clips exported from Final Cut Pro 7.0.3 and X 10.0.9, which can't be deinterlaced and encoded:
The original footage was filmed with the digital video camera Canon XM2 and captured with Datavideo DN-60 with picture aspect ratio of 4:3 and pixel aspect ratio of 1.067 – not 1.094 (Stuttgart city, South Germany).
Sample video clips exported from Motion 5.1, which can't be deinterlaced and encoded, and the associated project file:
This »stupid« animation was only made for test purposes to examine different deinterlacing methods.

In the German Final Cut Pro forum there is also a detailed description of this unsolved Compressor problem.
By the way another issue is noticable that the clip in the DV-format in the zip-package can't be played or displayed with QT Player X 10.3 (Mac OS X 10.9.2) or QT Player X 10.4 (Mac OS X 10.10.5). The old QT Player 7 can play it.
